I have had this issue with the game in the most recent updates of the game especially since 0.D was released where basically my entire map resets. It has happened across versions and saves and i cannot figure out the solution.

Your savegame is corrupted. It is probably environmental issue which we cannot resolve. My only suggestion for you is to make savegame backups regularly (it is pretty easy if you use launcher) to mitigate similar issues in the future.
Thank’s but how do you mean an environmental issue?
Something happened in the environment you run the game on, which cause savegame to be corrupted (failing hard drive, power shortage, etc).
